Jap Maple Structure cut

HI
I bought last spring an acer palmatum that had borers.. it is ok by
now..
but as was grown in plain earth had the main branches brutally
chopped..
actually there are 3 of them that I wish to cut completely away..
each is about 3 inches long and l 2/3 inch thick..
The ends of these 3 budded abundantly but buds are badly located , I
let them grow between 1-3 ft long to let roots grow well as i had
some cut as unaesthetic ..
Now
after leaves will fall down I have to decide what to do :

A- leave the whole branches as they are and wait the spring to cut
them for cuttings ,and saw at the same time the 3 thick stumps ( in May
when all buds are out and sap flowing for a quicker cicatrization

B- or do it now in Nov Dec when all leaves are fallen?

I wish at the same time ( in November) to take away some of his soil
that is 90% gravel ( fear of frost) and put the plant for growing
into a flat wooden box to stimulate growth and nebari for the next
2 years
Because of that gravel the roots are very thin and frizzy so do not
need pruning right now
the tree will be mainly displaced into Akadama and sfagnum in the
wooden box.

So what do you advice?
Thanks for the advices
Theo
