Honey fungus tends to breed around rotted wood, so why is it recommended to
mulch around fruit trees with wood chippings? Why does that not encourage
honey fungus?

It attacks living wood, kills it, feeds of the sugars etc to send out
bootlaces to find more living wood which it enters through the ground. Wood
chips on the surface are not a problem.

It could be if your chips were sourced (accidentally) from an infected
tree that had been felled.. Be aware of where your resources come from
is the key here.
