I sounds sorta like the "blossom end rot" that I have read so much about,
which is indeed related to uneven watering. However the sources seem to
indicate this is a problem that causes the flowers to fall off and thus
never bloom, preventing a tomato from ever forming. This is probubly
something a bit different but COULD be related. Is the brown spot slimy at
all? Is this your first crop of tomatoes (and/or the first time you've ever
seen this)? It could be something as simple as water dripping down the plant
as you water settling at the bottom of the fruit, thus causing them to
rot...

I had the same problem last year and simply tossed the tomatoes that had
this problem. I have heard that uneven irrigation can make the problem
worse. So, this year I have my tomatoes on a drip irrigation system with

a
timer. When it rains I will cut back on water.
