Katie,
I suggest cutting them off well before repotting (perhaps one every few
weeks) so the other roots can gain strength. However, as Jim points out
there had better be some other roots to keep the tree alive.

They are on a quince that I've had for several years which will need to be
repotted next year.
If they're "incidental roots" (not THE roots feeding the
tree), I cut them off any time they start to bother me.
