Default keeping koi fry

my koi spawned in a small pond I removed plants with eggs attached they
have hatched in a rubbermade container, I let them feed off egg sacks
for the first couple of days and am now feeding them frozen brine
shrimp and alge pellets. the bottom of the tub is very dirty from plant
roots dirt etc. how do i keep the tub clean, so water does not get
contaminated or to dirty ??
